Naturally you'll want to back up your entire conf directory to make sure
you don't lose anything before you move forward.

GUIs by definition take away freedom in exchange for convenience.  At some
point you need to make FusionPBX "aware" of your custom changes. I suspect
that it's best to start with a clean install and then use the FusionGUI to
add your changes, either through the menus or with the XML editor. It's a
pain the first time, but once it's done you'll be GUI-ready.
