http://pastebin.freeswitch.org/21089 for 1003 public and http://pastebin.freeswitch.org/21090 for 1006 default.
The ACL doesn't seem to be an issue here.
Are you sure your 1003 file has context=default? Otherwise, I don't see anything else.

ok i've now pastebined my FS log, both for 1003 in context public and 1006 in context default, thanx!

One reason we need to see the whole call log is that it can yield clues as to what's happening. For example, we are very interested to know if ACL "domains" is accepting the call that is hitting the public context.

The question isn't the configuration (that's currently stumping you) but what FreeSWITCH is showing you in the debug information. Guessing is for gamblers and amatuer investors, let's get some actual information:

Run these in fs_cli and they should shed light on any difference in how they connect, if there is one.
If they don't help, then grab a full fs_cli trace of the incoming call and pastebin it. Not just that one line you pasted.

sofia_contact */1003
sofia_contact */1005
sofia status profile internal reg
sofia status profile external reg
(if those are your profile names, internal / external)

Where are the calls coming from?

i have extension 1003 and 1006 registering to FS, both with the default 1003.xml and 1006.xml, but when dial any number (e.g. 3000 for a conference call), the 1003 is processed by FS in context public while 1006 in context default,

2013-06-21 10:59:01.149804 [INFO] mod_dialplan_xml.c:557 Processing 1003 <1003>->3000 in context public

2013-06-21 10:58:31.169161 [INFO] mod_dialplan_xml.c:557 Processing Ext.1006 <1006>->3000 in context default

im pretty sure the following param is the same for 1003 and 1006, they are from the FS tarball, no one has ever modified it:

<variable name="user_context" value="default"/>

really weird...
